Both syllables are Sino-Korean. 연 (鉛) means lead, the metal once thought to be in pencil cores; 필 (筆) means brush or writing tool, as in 필기 (note-taking) and 만년필 (fountain pen). Same word as Chinese 铅笔 qiānbǐ and Japanese 鉛筆 enpitsu.
